Hmmm, with the government so involved in creation of supers and seemingly it being accepted by the public, I could see the government having a small force under its control. But it would be easier to work with a team not attached to the Reach city government.
In other words, I could see the U.N. having Aegis under it's control. Just saying.

The governments can still have Superhuman divisions that they have control over. So for example, the U.S government could have the Titan Corps that focused on training superhumans to work in various government organizations (Military, F.B.I, C.I.A etc). Each country could then contribute some of their metahumans to the U.N.
This could create an interesting dynamic where you have AEGIS clashing with the U.N at times.

Are attributes such as agility, Mind, Body, Strength, Charisma and Spirit going to be separate from the normal power-list or are we going to integrate them?

I'd prefer to integrate them myself. (As a side note. I messaged Treach not too long ago about mechanics, and I'm sure he'll be back soon. But until then I suppose we could discuss stuff, but no promises.)

Integration would work well in my opinion. Both from a mechanics and storytelling aspect.

So assuming we make the stats into powers, I'd argue for excluding spirit and charisma. You can have charismatic characters for sure, but I'm not sure you should have to spend points on it. If they had powers of persuasion equal to emotion control or the like you could just take those.
Other possible suggestions,
Re-adding Spellcraft, and immunities to the power list.
Removing Empathy,
Making standard and superior levels of Power Manipulation, Combat Mastery, and Weapons Creation available to street level.

I agree with spell craft, charisma, spirit and immunities. Empathy can be written as emotion control, telepathy, hyper-sense or force-of-will, but some people might find that daunting. I don't see why the latter list of powers shouldn't be added to street level.
For the most part I think mechanics is complete. The only things left (I think) are rules, Guides and additional background things. Teams are finished for the most part but we still have locations left, those can be written in while we populate INC's roster though.

I could really go either way on putting stats on the character sheet. Either way works for me. If stats are listed, then superhuman strength, endurance, and intelligence need to be listed for sure.. Unless their charisma is beyond that of a real human-like Robert Downey jr., Jennifer Lawrence, Bill Clinton- then it shouldn't be listed. Deo's definitely right on that.
Looking at spirit, I think that's something that can be noteworthy enough to go on the sheet, but should be under powers. I think there was a power call iron will that was basically this concept. It's just the difference between getting stabbed and that causing you to fall over and be done with the fight, and getting stabbed but continuing to swing at the person who just stabbed you.

We could rename Spirit "Enhanced Spirit" and basically define it as the possession of a spirit so powerful that it can perform feats despite the status of ones body (astral projection, reincarnation, possession, immortality, reanimation (of deceased bodies), increased mystical powers/resistance etc. On a side note; I was scrolling through the powers list when I remembered this site powerlisting.wikia.com/wiki/Superpower_Wiki . Not saying we should utilize it somehow, just reminding people that it's there.

I think we should just have "Immunity" as a power. The specifics of which can be filled in with the power title and the writing. Also, I'm for Enhanced Spirit. Without it, to make a ghost, you'd have to take Flight + Intangibility + Invisibility. Which was 6 powers just for a spooky ghost
