That is because this is the JLU, meaning the cartoon versions of the Justice league, and they are quite a bit less powerful than the comic versions.

None of them have anything capable of putting Peter down for good, especially since he's got Hiro's power, which pretty much grants him complete control over time and space.

1. Not true. He has Parkman's telepathic ability, that he could use to trap them in their own minds. He has Hiro's time/space ability, that he could use to send them to places where they would effectively be incapacitated(the core of the earth, for example, for Martian Manhunter).

He also has the ability of Phasing(copied from Hawkins). And he has Sylar's intuitive aptitude, which gives him control of the various powers, as well as being able to find out the weaknesses of the various JLU members.

2. Again, not true. He has Daphne's Super Speed ability, along with Hiro's time/space ability. Daphne's perception and reflexes are so fast that "seconds feels like hours", and was capable of moving at normal speed, even when Hiro had slowed time so much that everyone else was frozen in place. And hiro's reaction time was fast enough that he was able to avoid being tagged by Daphne. Put those two together, and he has enough speed and reaction time, to easily deal with the people from the JLU.
