“What can you report Ms. Hill?” asked Nick Fury, while leaning back in his chair. Maria Hill tossed a folder onto his desk. Fury reached out with one hand and opened it, to reveal pictures of various Super Heroes.
“We’ve discovered the identities of The Flash, Wonder Woman, Green Lantern, Martian Manhunter, and even Superman,” said Hill.
Fury nodded, “Good, I wasn’t even sure Superman had a secret identity…” he said as he picked up the picture of Superman and this ’Clark Kent’. He frowned, “Which is the only reason this ’disguise’ worked at all.” He tossed the picture back onto the desk.
He was silent, pensive. It was a silence that worried Ms. Hill, because it meant Fury was thinking. Genius isn’t usually a word used to describe Nick Fury, but it’s one that’s terrifyingly accurate. Nick Fury looked up toward Maria with his one good eye and asked, “What progress have we made on discovering the identity of Batman?”
“Even less than when we started,” Maria answered, “All traces of him has disappeared from every online database on the planet, practically over night. Same goes for his allies in Gotham.”
Fury nodded, “So not only is he every bit as resourceful as the rumors say, but he’s on to us.”
“That’s right sir.”
“In that case we need to figure out how he knows.” As if on queue the doors opened. In walked a tall, slender, dark haired shield agent. A new recruit. Fury’s eye locked on the agent, “Agent Dinaro, who gave you permission to march into my office?”
“I’m sorry Director Fury, sir,” the agent said promptly, “But I have information that I could only share with you directly.”
Fury and Hill shared a glance, before Fury looked back at Agent Dinaro, “I’m listening.”
“Sir, I’d really prefer to speak with you privately.”
Fury shook his head, “This is as private as you’re getting. Agent Hill can be trusted with any information you’ve found.”
“Understood,” the agent nods, “A virus in the system. Unlike anything we’ve seen before. One called Proxy.”
Fury grabbed a pen off his desk and scribbled some names on a sheet of paper. Handing the paper to Maria, he said, “These are the people you need to get working on this. These names, and no one else. Go.”
Maria nodded and promptly left the room. Fury looked the new agent over, “Stealth training, Marksmanship, Martial Arts skills... I thought we hired you on for your field skills. What were you doing routing around for computer viruses?”
“I’m versatile,” Agent Dinaro said, “I felt undervalued, so I took the initiative to showcase my other talents.”
“You are not to mess around SHIELD files without permission,” Fury told him matter-of-factly, “If you want to be an asset, if you want to prove yourself, I have a mission. I need you to apprehend a Gotham criminal.”
That word, ‘Gotham’ carried a lot of weight for Agent Dinaro. But not even Nick Fury’s keen eye could tell. Dinaro simply nodded, “Who do I need to bring in?”
“Any of them,” Fury said, “Any of the big ones. We need someone who knows the city inside and out, who knows Batman, and ideally who Batman really is.” Agent Dinaro started to sweat. The idea of taking on a Gotham super criminal was troubling to say the least - or so he made it seem. “You don’t think this is too much for you, do you?”
“Not at all sir,” Dinaro answered, “When do I start?”
“As soon as I figure out who to assign as your chaperone,” Fury said, “No way I’m sending in a rookie - no matter how impressive his resume - on a mission like this alone. For now, you’re dismissed.” Agent Dinaro nodded, and promptly exited the room.
Dinaro headed straight toward his own personal “hidden” location on the Helicarrier. In truth, it was just an area that no one ever visited, where he could speak freely to his allies. While most forms of wireless communications were monitored or outright blocked by SHIELD, the network set up by Oracle was still invisible to them. “Oracle, Nightwing signing on. Were you listening?”
“Yes, ‘Agent Dinaro’, we heard everything. Good job with the Proxy decoy, once they ‘remove‘ the threat, that should activate our real virus and start destroying SHIELD data regarding the Identities of the Justice League. But you may have played our hand a bit early, if they manage to find the second virus, they might connect it to you.”
“They were getting suspicious already, I needed to throw them off my trail before they started snooping too much. So what‘s the plan?”
A third voice jumped into the conversation, “I’ve already contacted Red Hood,” Batman said, “He was hesitant, but he’ll allow you to capture him. This will give us two men on the inside.”
“Assuming he sticks to the plan,” Nightwing mused.
“He will,” Batman assured, “Once SHIELD has my identity, anyone who’s been associated with me will be next, and he knows it.”

Important Notes
1) S.H.I.E.L.D it trying to discover Batman's secret Identity, while the Bat Family is trying to shut down S.H.I.E.L.D's attempts at uncovering Super Hero identities.
2) For S.H.I.E.L.D to win they must only discover that Bruce Wayne is Batman. For the Bat Family to win, they must destroy all traces of the identities from SHIELD's database and disrupt their operation (even if it's just temporarily, we're looking at the long battle, not the war.)
3) Match starts after Red Hood has been taken prisoner by SHIELD.
4) While Dick Greyson and Jason Todd are the only two Bat Family members directly inside of SHIELD, Batman and Oracle are in communications with the rest of the family and can coordinate them in virtually any way.
5) SHIELD is currently unaware that they have been infiltrated.
6) This is, obviously, Pre New 52 Bat family - take that for what you will, but it's important to consider when debating who would be active on the Bat family side. SHIELD was not written with a direct time in mind.
7) This "fight" has no time limit (in universe). It will only end when one side succeeds.
8) I'm aware I put a lot of advantages in Bat's favor initially. I felt it was nessicary to give the Bat Family an early lead to make out for being out resourced by SHIELD.
