In all seriousness, Marek really could just break John's windpipe with just a flick of his wrist. There's no evidence to suggest that John's armour could defend himself against the force, since, you know, Halo has never had a crossover with Star Wars in any way, shape or form. None of John's long range weapons could do anything either. Marek could simply put a force barrier around himself to stop incoming bullets from harming him.
But let's say that some crossover between Halo and Star Wars came out and basically defied everything about the force being unable to strangle John. I'm pretty sure a lightsaber strike or two would still incapacitate the Chief, and Marek would definitely be able to catch him since John isn't that fast.
